I don't think that 4.6 clients are not hampering the full text index on the server.
how big is the database? you mention incoming emails. Are there other weird things in the email? File attachments, embedded objects? Would there be any documents which would seem to be corrupted at all when fixup runs?
Only other thing I would try is to create a new database and go from there, but it may not be the convenient thing to do.
Last question: Is full text indexes on other databases causing problems or is just this db?
